Project Details

Large amounts of life science data are scattered in the form of a variety of heterogeneous data sources (web servers, databases). There are a large number of different databases, all in different formats, using different data query models. So a typical user has to be familiar with different databases and user-interfaces and to combine the information from different sources to get useful results. The availability of large amounts of heterogeneous distributed web data necessitates the integration of these data from multiple sources. The need to be able to co-relate relevant information is fundamental to increase the overall knowledge and understanding of a specific subject. One of the barriers to the integration of biological databases is that they are designed and maintained by different organizations and institutions.

ProNIT and ProTherm are now a part of an Integrated Database Project (commissioned by MEXT) to facilitate the analysis and data processing easier for researchers who need data from different sources. These databases will be connected to this centralized system through an indexed flat file provided by us. This process will be synchronized with the database updates. Database Center for Life Science(DBCLS) is the head institute of this project.

We need to follow a standardization to achieve universal data sharing with other related databases. The need for standardization of biological terminology and data format is obvious. One of the technologies for solving this problem is the eXtensible Markup Language (XML). For ProNIT and ProTherm, we are developing an XML format to distribute the data. In order to achieve this functionality, a proper XML schema has to be designed to define the building blocks of the XML document and also to define the document structure of the XML data. The ProNIT and ProTherm data will be provided both in the HTML version and in the XML format to the users and also to other collaborating databases for data sharing.

A common semantics is an essential element in the database integration. An ontology for thermodynamic data of biomolecules and interactions will be developed to facilitate the data integration.
